#67569 Autotrans code = check engine light

your ECU will be looking for the signals from the tranny / console shifter that autos have and be like WTF? and then you'll have a check engine light. It should still be drivable though. I tried it once and my car ran rough, but it may have been related to other problems at the time (map sensor)

#67586 Try it and see. Swapping out the ECU is very simple, and it wont cause any permanent damage. The reason why I would remain optimistic is because your car is OBD0 and I don't think the auto trannies were electronically controlled back then. The 92+ were only partially electronically controlled, and not until 96 did the Civic become fully electronic.

If it throws a code, then you may be able to convert the ECU to 5 speed. On a P28 it's fairly simple; on your ECU I don't know. But you can search the archives at pgmfi.org and see.

BTW I don't think that it will put you into limp mode, just throw a CEL. So it shouldn't run any differently.
