If I have a cold air intake with the stock exhaust will it cause my motor to bog down?

no, because the CAI only increases the air flow resistance, it doesn't force more are into the intake causing increased exhaust. unlike boosted engine which force more air into the engine, therefore requiring large exhaust to allow the flow of the increased exhaust.
