Im replacing the quarter panels on my hatch and am curious how to go about fixing the wheel wells? Is there any aftermarket wheel wells I can by or can I just weld a piece in ?

unless you can get ahold of another hatch to cut it from, it'll have to be fab'd

I fab'd some patches of mine, they were not as bad as yours though.
That area does not have to look pretty, just be complete & sealed to get the job done.
